Sister Aloysius, the strict principal of St. Nicolas Elementary School, learns from young Sister James that Father Flynn, the new priest, has met with the school’s first black student in private. Certain that Father Flynn has molested the boy, she determines to get him removed from the parish. Their battle and the boy’s story cast doubt not only on the priest and the church, but on conviction and faith itself.
